Trujillo bus companies each have their own terminal, on or near the Panamerican Highway, North, South, Avenida America & Avenida Ejercito.
The future bus terminal is to be on Panamerican Highway, NW of Moche River bridge.
Trujillo will have a new bus terminal in 10 months (June 2013?), just north of the Moche river, on west side of the Pan-American Highway:

Transportes Linea is a good value bus company to most destinations in north Peru.
There is a fairly universal ATM in their departure lounge on Avenida America Sur.

The most popular destinations from Trujillo are:

Chiclayo with Emtrafesa (Av.Tupac Amaru) 4.30am-8.30pm every half hour for US$4,
Transportes Linea hourly from 6am-6pm. The latter has a left luggage facility in Chiclayo.
Movil Tours (Av.America Sur) comes from Lima, leaves Trujillo at 3/4pm via Chiclayo
(3 hours) for Tarapoto/Chachapoyas overnight.
Línea 1.30pm & 11pm Chiclayo Jaen & change for Pedro Ruiz & Chachapoyas for daytime travel.
Precolombian World has links to Chachapoyas, Leimebamba, Celendin & Cajamarca.
Ejetur (Panam.N) has buses to Yurimaguas, for boats to Lagunas & Iquitos.

Vilcabamba-Zumba-Balsas-San Ignacio-Chachapoyas takes 2 days. Stay overnight in San Ignacio.
Tumbes. El Dorado (Panam.N) has an 8pm bus to Mancora (PES/35 with toilet), & on to Tumbes.
CIAL & Flores (Av.El Ejercito) also have buses for PES/30 if Lima has unsold seats by midday.
Ormeño is more certain & has several classes of bus to Mancora & Tumbes (Google Earth map).
CIFA has buses every half hour from Tumbes to Guayaquil from 3.30am to 11.30pm.
There are also rapid minivans from Piura to Tumbes & Huaquillas to Guayaquil.
Also Mancora Guayaquil apparently US$11, 1.30pm, 8pm, 11pm & midnight. Return 7.20pm to 9-10pm.

spectacular Cañon del Pato to Caraz (& Santa Cruz trek) & Huaraz in the day with Turismo Huaraz.
Trujillo-Cañon del Pato-Caraz-Lakes-Huaraz-Chavín de Huántar by bicycle.
There are frequent colectivos from Chimbote to Casma to visit Sechin, & Barranca to visit Caral.
Ormeño has buses from Caraz (8am) to Huaraz (10am) & on to Lima.

Great summary - and really useful flights info.
North Peru has perfect weather & interesting beaches & archaeological sites.
Trujillo/Huanchaco get 7 hours/5 hours of daily sunshine in summer/winter with an average maximum daily temperature of 24ºC with an average of less than 15mm of annual rainfall.
Chan Chan is a World Heritage Site, (it was America's largest city) as will be Moche sites (the Sun Pyramid was the largest building in its day) & maybe colonial Trujillo.
Huanchaco has good constant waves for surfing & is convenient for a left hand wave that may reach 3km long with a good swell at Puerto Malabrigo.
Huanchaco also has reed boats represented in ceramics since 600BC, the world's first surfers & Peru´s second oldest church.
Pimentel & Mancora/Tumbes are 3º & 6ºC warmer all year round.
No high rises, no imported sand or fast food, just excellent typical food.
All within 1 or 2 hours flight of Lima.
